The Chief Engineer was recruited from another pirate ship. He is supposedly a master at making machines smaller. I don't know whether that is true or not. The current captain promoted him to Chief Engineer because of this special skill.
The power shaft is maintained using the Tool Boxes and parts. So, to damage the power shaft, just destroy all of the Tool Boxes.
Don't let him catch you destroying the tools though. He has a weapon that even the captain is afraid of. If you do run into him, take him down before he notices you!
